I’m outputting my projects as NTSC. My footages are both NTSC and PAL. Should I just open an NTSC project and dump both NTSC and PAL footages to the timeline? Or should I convert the PAL footages to NTSC first using After Effects? (If so, how is it done in AE?) Thanks.

You’ll need to convert the footage first.

How? Can I start with a PAL project then export to NTSC? Or should I do it in After Effects?

After Effects has quite advanced pull-up and pull-down
abilities – and Magic Bullet Frames (AE plugin) is even
better. You need to be in the ‘After Effects Basics’
forum, or you could try – call me crazy – but you
could try opening After Effects’ help index and doing
    a search for NTSC/PAL conversion.

I was using Procoder for a long time to convert to PAL, then I found that the newest version (3.0) was giving pretty poor results (at least for that task). Turns out, the old Canopus team left after Grass Valley moved in… The bad part id that the previous version didn’t work on 64 bit OS. My new best friend is Tmpgenc Express. Beats every conversion quality I’ve seen so far, it’s really fast and best of all, it’s quite inexpensive.
