MS Word has an Invoice template. We use Quickbooks as it can not only manage our entire business, but provides secure email for sending invoices that way.

I’m using a program called Billable for my freelancing…stores client information, creates quick invoices, has a built-in stopwatch/rate calculator for your by-the-hour projects, and it’s pretty cheap.
