I am using a multicam setup with Vegas using Excalibur for the multicam part. I had (what I thought) everything lined up last night, and have been putting in the markers today, and noticed some echoeing on the audio. Evidentally everything wasn’t lined up a well as thought. If I muted the 2nd audio track and just go with the audio on track one, it is ok. Can I just mute that audio track before I do the last sequence (multicam button) in Excalibur, and then render, or will it copy the audio track anyway.

Yes. You can either delete the track (if you don’t want the audio in the project at all), Click the “Mute” button on the track header, add a Mute envelope and set it to mute, add a Volume Envelope and set it to all the way down, drop the volume slider on the track header all the way down, etc…
