    I have a RGB pass and a matte pass from a 3D app.
    The matte pass has different colors for different 3D objects rendered in the scene.

    Problem is I want to use the Set Matte filter on the RGB pass to isolate different parts of the picture I want to show, but the set matte does not have specific color options, only Red, Green, Blue color channels, but my matte has other colors as well as RGB. I wish there was a way to use set matte to pick an exact color. Is there?

    Use the Shift Channel and Set Channel effects to extract your RGB mattes.

    but, the matte is not strictly RGB, there I think it is CMYK or some other colors.

    Yeah, and what would be the problem with that? You can still isolate the mixed colors easily by cutting them with the pure color mattes. E.g. if you have a magenta matte and a red one, you can extract the red in both of them and cut away the unneeded red parts of the magenta with a blue matte. This is really simple. All you may need eventually is to adjust the levels to avoid semi-transparent areas in some cases.
