Is there a simple way to do manual motion tracking, i.e. going through every frame and personally placing each tracking marker? I’d like to know because I’m trying to place an image of a head on top of the head of someone in a video, but the head in the video moves around a lot and twists and turns and doesn’t have the best lighting, so the automatic motion tracker isn’t really cutting the mustard for me. Any help with this would be great, and I’m also open to any other suggestions on how I could possibly do this.

Before you give up on the automatic solution, watch Dave Torno’s videos on face replacement.

But, if you need to do manual tracking, you can see how in this video by Pete O’Connell, in which he uses manual motion tracking to prepare for some rotoscoping work.
