Titles and transitions are not translated in their full glory when going from PPro to AE. I’m surprised that keying isn’t.
The thing to note about working between these two apps is to re-appreciate your workflow. use PPro as an editing tool. Use AE as a Titling and Compositing Tool. When intending to go from PPro to AE, it is best to observe old-school, off-line and on-line paradigms.
In other words, perform your edits in PPro and fine-tune your edit points there. Put any titles you want but only as placeholders. Once in AE either use AE’s Text Tool (strange that it’s not called the Title Tool) or disregard the placeholder until you get back into PPro.
When you’re done in AE, either render out your movie with only those layers that you need switched on. Or use CS3’s Dynamic Link import feature to import the AE composition.
