I have two different clips on two tracks. The opacity of the top clip is 100%, and it fills up all of the frame. At the exact time when the bottom clip begins, the top clip appears to shift to a slightly different position. Why? Until I change the opacity, or the scale, or the position of the top clip, or something, seems the bottom clip should have no effect at all. What’s up with this?

It’s not just in the viewer, it’s in the exported file.

    I’m working at 720 x 480.

If there is an effect applied to the lower layer or transition, you begin rendering at that point. Your rnder settings would then be the culprit. Make sure they’re set at, umm, best.
User prefs, render control. That should o it for you.

Can you please post a second or so of this footage? The cow now allows video posting. You can mark an in and an out in Quicktime (using i and o), copy that (command-c) open a new QT document (command-n) and then paste it (command-v) into that new QT document, then upload it here.
