  Illustrator CS3 – objects missing after reopening files

  I have an Illustrator file with lots of shapes, blends and clipping masks. When I save and close the file and later reopen it a number of the shapes are just gone from the file. I still have all of them since duplicates are used in blends, but I certainly don’t want to copy them (about 30) and reapply the correct colors (which I have saved as swatches) every time I open the stupid thing. It also isn’t being handled right in Motion 3 (which already has pretty scant Illustrator support).
