In encore when it says the media files are offline, will it burn with that red screen instead of the footage?

I believe it will, but not 100% sure. It can’t find you footage on the hard drive. Make sure that they are available where they are supposed to be. I made this mistake when I used files/footage that were on a cd. Took out the cd saved the project, and the next time I used the program it could not find the files.
