We can shoot video on green screen, but what would we need to deliver to the client. Does anybody do this? Any help would be appreciated.

A flash video with an alpha channel inside a Flash movie.

If you are looking for a video editing program, check out Adobe Premiere. It has the ability to “layer” video over animation or other video in addition to keeping the soundtrack.
