You have to render to a format that supports an alpha channel.

You can render as a quicktime file. Watch this video, and it should explain everything:

If you render (through composition>make movie) and render to the “animation” codec with an alpha channel (RGB + alpha, millions of colours +) FCP will accept it. It will have to render in the sequence, but it will be accepted.
