I just use Compressor and I only use the H.264 codec which requires that the viewer have the Quicktime 7 player, but the quality and file size are tremendous. There are several choices in Compressor for high / low bandwith as well as in Quicktime Pro.

It’s a lot of trial and error when it comes to this stuff and often times it’s dictated by a client. If you’re just working on this yourself, then consider what your viewers will be using to view the files. Also know that you need to turn the Gamma up for Windows viewers as Quicktimes appear darker on a Windows machine.
