    Just a note:

I didn’t make an alpha mask in After effects. What I did was import a PNG sequence with an Alpha channel. When I switch over to the alpha channel to see if it is there, it is. My exporting options just arent the same as his though.

When you go to render (Ctrl M or Comp>Add to Render Queue, Don’t use File>Export) up will pop up the Render Queue. Output Module>Lossless, is the default, you’ll use whatever codec you need, but after you select one from the dropdown, click on it (say it’s the Animation codec). And up will pop the Output Module Setting dialogue box, that’ where you’ll find what you want, where you can get the Millions of Colors +, the + is the key.

Also you must have a codec that supports alpha, if it doesn’t it will be grayed out. Change the Format and Format Options until you find one that works.
