Dynamic link broken by increment save.. What’s the correct workflow…

We’ve recently made the jump back to Premiere (CC) from Final Cut. The studio has been a little slow and wary of the change but we’ve finally leapt, much to the dismay of some loyal FCP followers. It seems great as we’ve been using After Effects solidly for years but without the joy of Dynamic link.
I’ve got Dynamic link working beautifully between Premiere and After Effects (CC).
To make sure I never lose to much work (due to a power cut or corruption, or stupidity) I regularly use ‘Save As’ or ‘Increment Save’. When I do this in After Effects it breaks the Dynamic link, and Premiere is still linked to the comps in the older Ae project.
Now I get it, it makes sense in many ways to do that.
But what is the correct way to allow me to be safe and keep saving numerous copies of my AE project.
Do I just have to rely on Auto Save?
