What you have is Elementary Streams for importing into Encore for authoring, if you want muxed A/V you need to select Multiplexer under advanced settings in the Media Encoder.

An m2v and wav file is just what you want for Encore. While in Encore, in the project window, import as timeline, then select both the wav and the m2v, then click open/import. It will create a timeline with both of them together.

There does seem to be a problem with Multiplexed MPEG-2 DVD files from CS4 when importing to Encore. So I would avoid it. Just do it with separated video and audio files.

The best part of having the video and audio separated is that if you need to re-export because of a video or audio only adjustment, you just export that part by unticking the audio or video from the output settings and the whole process doesn’t need to render the other = faster render times for re-renders based on adjustments.
