A few ways to attack this, depends on how you like to work (and how Prem Pro handles things). Here’s a couple:

If you create your transition in AE as you would like it to appear, making sure you leave the parts that will be the A and B video transparent to the comp background, you can then render a QT or AVI with an embedded alpha (Or transparency) channel. This should be readable in Prem Pro upon import, you may just need to tell Premiere to look for the alpha channel in a setting somewhere. Make sure you render with “Millions of Colours+” and “RGB+Alpha” settings…

    or…

Create a matte and fill transition. Create the comp in AE using black and white (100% black and 100% white will give you complete opacity/transparency, shades of grey in between), and then a separate file for the actual black layer. Stick the two above eac other on the timeline and use a matte key to make it work.

First option better for something as simple as a ‘fade’ to black, second is better for graphics or transition where you want to go straight from A to B with nothing in-between – if that makes sense?!?
