It depends on the project, but Compressor works well with all the pixel ratios. Square Ratio is normally used primarily for computer screens.

I gues that your question is: What codec is better for square pixels?
The aspect ratio of the pixels is not important when compressing but when displaying the film. QT reads everything as square pixels.
