Collecting files in Premiere
When I go into the Project Manager and collect files, does it also collect any included AE projects that are dynamically linked? Or must I collect those separately in AE?

I doubt it, but you can run a simple experiment by making a Sequence with only a linked Ae clip, and run the Collect process. You’ll get a confirmation in about ten seconds.
