    Ok so heres what I wish to do:

    Edit entire film in premiere.
    Create a SFX track from soundtrack pro.
    Then do a final mix down via sending sequence to audition.

    I would like to apply effects to various clips and fade these effects on and off.

    How do I go about animating the effects on and off on only a couple of clips? Do I still have to apply the effects to an entire track and then automate on that track?

    In Multitrack, effects are per track. Add effects to your rack and turn the wet/dry mix to 0%. You can then turn on the effects mix as an automation envelope on each clip to turn it on from its default position of 0% wet. You can use this as a hard on/off and actually mix in the effect with any of the available effects parameters for a better blend.
