To work with native canon mark ii footage, we need to convert it to “prores” because it is not a good codec to work with it. Everything is ok till here.-But do we have to make offline the all the clips in project, and then link media to native footages when we are rendering? Or can we render it by using the converted files(prores)?
This is the only point i couldnt get.

No. Never ever ever refer back to the native H.264 files after you are done editing. Don’t link to them for your “online.” They are still not good to work with in FCP, exporting causes sync errors and might shorten the project…cut it off. Color doesn’t work with H.264…nor Resolve. You need to stick with ProRes, that’s your mastering format.
Keep the H.264 originals as the MASTER files…in case you want to revisit the project, you convert them again. Or if your media drive dies, you convert again. But save them…just don’t link to them for finishing in FCP. Never ever.
