Batch Capture Problems

This is the red flag for me in your description. Media Manager cannot possibly resolve this for you if you cannot easily recapture single clips. Something is terribly wrong with your file, not with MM, although, Media Manager is disgustingly poor code.

Sorry you have wasted so much time but this is all I can tell you: Stop chasing MM and EDLs, they are flawed non-solutions in FCP. Your only hope is to simply look at the in and out points for the clips and manually capture them and then manually replace them in your timeline since you cannot easily replace the source files (But you could try that. Print screen captures of the media folders and try to rename a fresh capture, see if you can force it relink.)

JMO: Media 100’s off-to-online was elegant and bombproof, FCP’s media handling is inexcusably lame. The inability to easily debug and cure media issues is a huge fault in FCP.
