I need to convert my finished edit to an MPEG file, with embedded audio.
I use the “MPEG 2–>Program Stream” setting.
I am happy with the results, except:

Its taking the two stereo tracks that I export and mixing them together. The new file has stereo audio, but its just a mix of what was originally two independant tracks.

I cannot find anywhere in the inspector a place to make sure that the audio gets seperated properly. Where do I look?

Compressor 3.0.5 on MacPro dual quad core. OS 10.5.6. The original files are Standard Def IMX files, I export them from the timeline with some tracks panned left and some panned right, and they are, indeed, stereo.

Check with the manual – that’s what’s supposed to happen.
