Alpha Channel in Motion

Aja Kona 2I’ve created an animation in Motion which has animated scaling and rotation, with one PS layer inside the main comp also animating. When I export out as QT movie (DVCPRO HD 720×60), the alpha channel does not come across (although I have it selected in Advanced Options . The only way the alpha remains is by using the Animation codec. Is this correct?

Yes. Use Animation then render it on the FCP timeline.
