There is no quality difference between the two, but there may be a speed difference. Using Ae to render a lossless intermediate file allows you to use multiprocessing, but using AME to render directly from Ae without an intermediate does not.

Ae comps are rendered at the frame rate specified in the Ae output module. Elements that are not reliant on video footage will be smoothly and natively rendered at the output frame rate; video footage will have to be frame-blended [link].
