The programs are probably not reading the meta data sotred with the video properly – that’s most likely to do with the way it’s being captured – i.e., either your video capture program or the format in which the video is being stored. The truth is there’s any number of reasons it can be happening, but if you know the frame rate – then it’s no big deal.
In both programs you should be able to re-interpret the footage properly.
In AE, right click on the footage in the project window, and from the pop-up choose Interpret Footage.
Then set things properly.
Not sure about how to do it in FCP, but I know it’s possible. You may want to check out the FCP forum or see if anyone else here uses FCP.
