AE CS5.5 & media 100 v2.1 open at the same time
Recently installed AE 5.5 and now I can’t open both programs at the same time. The error of “media 100 hardware is in use” pops up. In AE prefs I do not have it outputting to media 100 or AJA. What could be the issue? Or am I not able to use both at the same time any longer?

If you are speaking of AE CS 5.5 (not AE 5.5), you should have the output options available. It looks like the “regular” Aja output does not work with CS5.5, but the Media 100 version does. Maybe you need to reinstall Media 100 Suite or the Aja driver?

After re-reading my question… I think I made it a little confusing. In AE CS 5.5 I have the option to output to media 100 and AJA available, but they are not selected. AE is not outputting the video to media 100 (so no Media 100 hardware should be in use), so why am I not able to open Media 100 up while AE is open?

You might want to check your audio out preferences in AE to make sure they’re not set to your aja card.

Audio is set set to line output, not AJA. There’s gotta be some dumb setting I’m missing.
any other ideas?

Okay, now I understand. Adobe did some strange changes which actually are blocking the Aja card. Set the video out to Media 100, and you should be able to switch back and forth
