CS4 has AME as a seperate App and that can act as a Batch Exporter. By adding a water mark you will require some kind of edit.
I’d make a template for the watermark on track 2 and make the length way too long. Keep this as a template.
Duplicate the template seq open it and add the MPEG media to it. chop off the too long watermark.
Export (Ctl+M or Cmd+M) Setup the FLV settings here. OK it goes to AME.
Repeat the Template seq Duplicate, add next MPEG media, chop off water mark ending to length of MPEG, hit Ctl+M (PC) or Cmd+M (Mac), settings are there, don’t need to set them again. Just Hit OK or Enter, it will go to AME. Once you’ve repeated this process to all your MPEG clips hit Start Queue on AME – Or once you think you have a bit of a list hit the Start Queue and keep sending stuff to AME while it’s rendering.
I don’t know of another way to do it with Adobe products or any other product – the Watermark is the bottle neck. If you were just converting to FLV then that would be just using AME and add with settings for FLV set the first time on one add, then just adding all selected and the FLV settings will automatically be added to each added MPEG. The watermark is the killer. But AME does work in the BG while you keep editing. Hope this helps.
