1080i HD SEQUENCE PROBLEM

I am having issues creating a sequence ready for Formatting, Color Correction and Online.
At the moment working in FCP 6.04 I have a 60 min sequence that has the following Sequence Settings: DVCPro HD720p60 (960 x 720 HD) 16×9, Pixel Aspect HD 960 x 720, Field Dominance None, Edit Time Base 23.98 fps, Compressor DVC PRO HD 960 x 720. It plays fine and can be exported.
But I need to output the final sequence to HDCam 1920 x 1080i at 29.97 or 59.94 fps ProRes.
I have clips in these 5 different Codecs in the timeline:
DVCProHD720p60 (960×720) @ 23.98,
DVCProHD720p60 (960×720) at 59.94,
HDV 1080i60 (1440×1080) @ 29.97,
DV NTSC (720×480) @ 29.97,
HDV 720p24 (1280×720) @ 23.98At present the timeline plays well and I can work in the Sequence Settings DVCPro HD720p60, but when I try to make a new sequence with settings of 1920 x 1080i @ 29.97 and copy and paste my sequence clips into that sequence I get clips that are flashing green and the edits are separated by 1-2 black frames.
Are there adjustments I need to do to the Sequence setting in the Pixel aspect Ratio, Field Dominance or other items to rectify? Do I need to recompress mismatched frame sizes and frame rates- this would be a huge job-I hope not.
