    In a short film that I am working on the only way that 2 people caught between life and afterlife can communicate is by manipulating smoke into letters/words. The smoke source is incense candles and clouds. Does anyone have an ideas? Do you know of any other software that will do this out of the box?

    I thought of trapcode particular, a plug in for AE. It has a preset called t_smoketype that might fit your needs. With some adjustments (since it looks like it smoke writing in the sky from planes at first) but I think you can achieve it.
