  Can I connect a S/PDIF audio directly to media100i or the meda100 HD Kona3 box through the AES/EBU or the RCA connectors?

  You should be able to connect S/Pdif to the AES/EBU connectors, since S/PDif is a subset of the AES signal. Usually the AES/EBU XLR input should accept the incoming signal.
