Erratic stuttering in timeline preview and rendered file

I hope someone can be of assistance. I’ve been struggling with a strange problem in Premiere…
I have some 50P footage shot with a Canon 80D on a Ronin S.
Shutter speed was always at least 1/100th.
I am editing in a 25P timeline.
I have shots that are reversed, slowed down up to 50%, warp-stabilized, and some with nothing done to them.
No work has been done in Lumetri yet.I am experiencing strange stuttering in the playback on the timeline (previews rendered), and when I render the file out.
If I clear the video previews and re-render them, the stuttering shows up in different places.I have cleared the media cache.
I have re-imported the footage.
I have trans-coded to cineform.
I have nested clips.
I have replaced with after effects compositions to let AE handle the warp-stabilization and time-remapping.
Nothing has solved the problem.The strange thing is that the problem has only showed up in this project and one other.
Using the same setup in all other projects has been 100% fine.Here is a example of what the issue looks like:

What are your EXACT export settings?

I am using the H264 Match Source – High Bitrate preset, but it is present in the preview render as well.

What are you playing back with? Computer, OS, storage specifics, version of Adobe, app you play renders with, etc.?
System:
Dell Precision T7600 (x2)
Win 7 64-bit
32GB RAM
Adobe CC 2017.1 (as of 8/2017)
256GB SSD system drive
4 internal media drives RAID 5
Typically cutting short form from UHD MP4, HD MP4, and HD P2 MXF. -

Play renders in VLC or WMP -
UPDATE:
The only workaround I found to get this project out, was to trans-code the raw footage to uncompressed AVIs and swap those in.
Completed other projects since with no issues, so still baffled.
