    I’m trying to remove objects from the background with the clone stamp tool in after effects cs6. I’m trying to do it with the single frame method because it’s only a few frames I need to touch up and don’t need to do it throughout the whole duration of the clip. But every time to try to apply it to a new frame it cancels out the touch up in the previous frame. In the timeline it says clone 1 so I assume to do what I need to do is to add more clones in the timeline, but how do I do this?

    In the Paint window your duration needs to be set to “single frame”.

    I know that, but every time I try to do that it only applies it to that frame and cancels out the touch up I did to the previous frame

    Double click your footage so it opens in layer view rather than within the comp and paint away, should work. If not, review the adobe documentation on the clone tool and see what you’re missing.
