If the paths are _exactly_ the same, including drive/volume names, then no relinking will be required.
If the paths are different, but you preserve the relative folder structure, then After Effects will try (and usually succeed) in relinking all of the files once you’ve relinked one file.

If a third-party plug-in has modified the contents of the menus (which they can do), then it may have broken the File menu. Remove all third-party plug-ins and try again.

This does not sound like the behavior of anyone on my team.
Regarding your specific complaint: This is the first time that I’ve seen anyone mention it (other than the request that I saw from you that you submitted through the feature-request form).
That’s not to say that it isn’t a valid complaint; it just isn’t something that we’ve been hearing much, so it hasn’t risen to the level of something to focus our attention on.

Continuoisly rasterized layers have a different rendering order. You should not be making a layer continuously rasterized as a last step, after effects work has been done.
