What are your composition settings?
I find that using “NTSC DV” resulted in a rough transition. I changed the setting to “NTSC D1 Square Pixel” and I found that this resulted in a much smoother transition.
Try it, lemme know.

Do you have an external device, like a Canopus, connected via FireWire 400 as well?
If you do, try disconnecting it and see what happens.
