    I enabled the alpha channel in the render settings and it is rendering fine. Not sure how it became unchecked.

    I broke the avi into a sequence of PNGs (which it appeared to be in the material) which took took it from 5.96 GB for the AVI to 15 MB for the 749 images (just a note for the future).
    The file is made of 23 planes which need to be transparent for the effect to work but the Ray Depth of the project is set to 6. It’s usually set to 15 (in R20 anyway) so there are not a lot useless depth calculations going on when they are not needed but you need them. Ray Depth needs to be more than 23, 24 works but would have to go higher if you add more transparent layer that are all going to lie over each other in the shot.
