I want to create a better library on my hard drives and save some disk space with old media I have, editing few clips together and create a smaller file and remove the old ones.

Choose file/export/QuickTime Movie… then choose “Make Self contained” and “use existing” for the format. That’s the best quality you can export from a sequence of clips. The resulting file will be the same format as the sequence’s settings.
