  Media Manager random clips not recompressed

  Hello all,
  I am on FCP 6.0.4 trying to recompress from Apple Pro Rez 422 HQ to DVCPRO50 for moving to another machine(for a just in case I have to make last minute changes before online).
  In recompressing, on many clips Media Manager creates an offline clip, but no media. It gave me a prompt once, but then about 100 clips(of 1700) were missing media.
  I have searched the posts and understand that uncoded mx and speed effects, etc. are usually lost, but although most of the clips are multiclips, it appears completely random as to why certain clips did not copy across.
  Any help on this?
  I have 9 video layers, in case that makes a difference.
  Is there a way to try again to get the missing clips or do I start over or what?!
