Markers in quicktime
I remember that you could render a project to quicktime and the layer markers would be imbedded in the quicktime. The qt movie would get either chapter numbers or a note (if you put a note in the layer marker dialog box). I’ve been trying to do this for several hours now, but no luck. This might not even be what I’m looking for. My client wants me to embed “compression markers” in the quicktime. Any thoughts?

This is the first time I’ve heard of ‘compression markers”. You’ll need to elaborate on its functionality and visual presence.
As for QT markers, they are only viewable via the QT Player by default. For it to be displayed on other players/applications, there has to be some coding involved.

Final Cut Pro has a feature that can place chapter and compression markers in QT.
Too much to exlplain in a short post but here goes:
DVD encoded video (mpeg-2) is based on a GOP — group of pictures, based on 15 frames of NTSC video or 1/2 second so 12 frames for PAL — which consists of 3 types of frames (I, B, P) the I frame is the keyframe, a chapter marker must fall on a keyframe.
A compression marker in the QT will force a keyframe (I) when the file is encoded. Keyframes a fully rendered, B and P frames are not.
When encoding for DVD its a good idea to place compression markers on problematic frames since they may not fall on an I frame (keyframe). Transitions (fades, effects, wipes) can all benefit from correctly placed compression markers.
