AVI to MPEG2 weirdness

We are on PCs
1. Exporting DV AVI from Premiere CS3. Place 3 sec black before program start to facilitate clean start for projection. (source video ranges from DV, MPEG2, MPG4). Using Premiere to clean up head and tail of source video and add logos.
Fade up from black to logo at start.2. Given the DV AVI file, which plays back as expected, we next need to create MPG2 progressive files for final playback on projectors from a PC.
2a. Using Media Encoder CS4, the progressive setting in the MPEG2 encode results in jaggies on any text, graphics or static images in the video. Not good.
2b. Using Squeeze, the progressive setting results in a nice looking MPG2 with smooth graphics and decent video considering it came from interlaced original.
3. Only problem with result of 2b is that the 3 sec of black is interpreted by Squeeze as non-usable video. Rather, the resulting MPG2 has 3 sec of the first frame of the logo (follows 3 sec black on premiere sequence) filling the first 3 sec of the MPG2 file. It is as if the 1st I frame of the GOP is skipping the black but still accounting for the 3 seconds.
Weird, eh?
4. We found a solution, which is to re-encode the DV AVI (CS3 generated) to DV AVI in CS4 media encoder, then encode the new AVI to MPG2 in Squeeze and all is right with the world again.

So we found a solution to the problem.
The better solution is to upgrade the CS3 workstation to CS4 and avoid the problem altogether, but we would be interested to hear ideas as to why it is an issue to begin with.
Or perhaps our flux capacitor is not firing correctly.

Deinterlacing video in CS4 works best if you turn on “Maximum render quality” in the fly out menu of the Media Encoder. Render times will increase quite a bit.
