  Correcting a video with affecting the moving actors

  So this is what I’m doing, I have a video clip that I need in the film however the light that we used outside is way to bright coming in to simulate moonlight. Fixing it was the easy part part, especially when using the clone stamp in after effects. The problem I’m running into is when my actor walks in front of the clone stamped window. Because he’s on the same layer I see the corrections I made through his body. How do I adjust the video sequence

  You can apply an effect to a layer and then overlay a duplicate of the layer with just the subject/actor on top.

  Here are a couple of videos that give the general idea, one using motion tracking and rotoscoping and one using the Roto Brush tool, though these both show affecting the actor and not the background.
