If it’s artwork you need to switch, you’ll have to make duplicate files with the changes you want, and then duplicate your main comp as many times as you need it, and tehn replace the old artwork with the new ones in the new comps.
If on the other hand we are talking about comps nested in other comps…
The way I do it is to duplicate all comps and sub comps for as many times as you need variation, and then start switching out the precomps for the dups, so that any changes I make only effect the new comp.
If I had 2 sub comps and a final comp, and I wanted 3 fully independant variations, I’d need to make 6 more comps for a total of 9.
That means –

Nested Comp B
Final Comp C
Nested Comp A1
Nested Comp B1
Final Comp C1
Nested Comp A2
Nested Comp B2
Final Comp C2
Giving them names with a number at the end makes it easier to figure out what needs to be changed.
To swap out your art or comps, select the layer you want to replace, and in the project window drag the file, while holding the ALT key over the timeline and let go (of the mouse button, not alt). This makes it easy to swap stuff out while keeping all keyframes and effeects.
